We intend to submit a reference to a project covering all EU countries. Will evidence A4 then still require letters of intent from contact points? (We understand that such contact points only need to be identified for EU countries not covered by project references.)

There is no need to provide the letters of intent under point 4.2.4. A4, if the project covers all EU countries.
